I'm planning to take the EC train to go to Munich from Zurich. Does anyone know if this is included in the Swiss Travel Pass? In other words, do I have to buy a ticket or it's free because of the Swiss Travel Pass?

As the name says, the Swiss Travel Pass is a ticket valid in Switzerland, with a few exceptions (e.g. including travels to Domodossola in Italy). Munich is in Germany. Consequently, you have to buy a ticket from Munich to St. Margrethen SG. Your Swiss Travel Pass is valid from there.
I suggest you buy the ticket Munich to St. Margrethen with Deutsche Bahn, Cheap Train Tickets | Timetables for Germany & Europe - Deutsche Bahn
